If a religious school denies scientifically proven concepts, does that undermine our education system?

Depending on what state in the USA you are from, the curriculum can change drastically. In the Northeast, where I am from, we learn about science. However, in the south and some southwestern states, there have been multiple occasions where controversial but true scientific content has been removed or banned from being taught in both religious and public schools. Does this undermine our education system as a whole?
