What is the better experience, a private collection turned museum, or a large municipal museum?
For example, I have one day in Boston, do I go to the MFA or Isabella Stuart Gardner? I often find myself in a city for a day, and I am torn by the choice - big or small(er)?

There really isn't a perfect answer to your question. It really depends on your preferences, and the museums/collections. Given the opportunity, that's a hard choice to make, but what I'd do is look at the current exhibitions running at both venues, and see which is more attractive to you. I would venture to say also, and as has been my own experience, is that the smaller private museums are less crowded, and that has afforded me a better experience.
There isn't a right or wrong answer, both experiences would be great and have benefits for both. The example you offer, the MFA - Boston's Museum of Fine Arts, or the Isabella Stewart Gardner Art Museum, that's a damned if you do, damned if you don't choice. To see the grounds at the ISGA and the private collection would be wonderful. But I have to confess, the MFA would be my choice, hands down. It's one of just a few major museums I haven't visited, and I'd die to be able to go.
So, ultimately, if you're planning in advance look at what's going to be on exhibit, consider when you are visiting the city and what crowds might be like, and how much time you have. If it's limited, then I'd look at the private museums for your visit. But if the larger museums have artists you'd like to see, then that's a simple decision to make.
